Bohol

From/to Cebu:
A comfortable ship of the Trans Asia Shipping Company plies the route between Cebu City and Tagbilaran City; the trip takes about 4 hours. Other connections are between Cebu City and the Bohol towns of Tubigon, Talibon and Ubay. In Cebu City, Trans Asia tickets can be bought at many ticket booths along Colon St.
The smaller vessels to the other Bohol towns depart in Cebu City from Pier 3; tickets can be bought at the ticket booths around this pier. Practically all of the smaller ships, most pretty uncomfortable, depart from Cebu City late in the evening and arrive early in the morning in the various Bohol towns. The reader should be aware that there is also a bus-and-ferry connection between Tagbilaran and Cebu City (see above). The ferry between Cebu island and Bohol island travels between Argao on Cebu and Loon on Bohol. If the pier in Argao is not yet repaired, Talbot south of Sibonga serves as alternative ferry harbor.
While the ferry always waits for the Ceres buses, one does not have to be a Ceres passenger to make the crossing. Arriving in Loon on Bohol, there are other buses that can take one to Tagbilaran; the Ceres buses, however, are the most comfortable.
From/to Leyte:
There are almost daily connections between Ubay on Bohol and Maasin on Leyte and between Jagna on Bohol and Bato on Leyte. It's fairly easy to travel onwards by bus from Bato to other destinations on Leyte, even if one arrives in Bato very early in the morning.
From/to Mindanao:
There are connections with Cagayan de Oro on Mindanao from Tagbilaran and Jagna by Trans Asia and Sulpicio ships (the author's choice is Trans Asia). Normally it's an overnight trip that takes about 8 hours. There are also once-a-week connections between Tagbilaran and Ozamiz and Plaridel on Mindanao, again overnight trips.
From/to Negros:
Twice a week one has the chance to travel direct and non-stop from Negros to Bohol - from Dumaguete City to Tagbilaran City, that is. The connection is on the Misamis Occidental of William Lines that has a stop-over in Dumaguete on its connections between Manila and Tagbilaran. It's a sensible alternative only for those who visit Dumaguete not just for this shipping connection.
The most common way to travel from Negros to Bohol would be by Ceres Liner to Cebu City, and then again by Ceres Liner to Tagbilaran. It's more reliable and just as fast as the travel from somewhere on Negros down to Dumaguete, and from there on the Misamis Occidental to Tagbilaran.
From/to Siquijor:
Several times a week there are connections between Larena, the capital town of the island province of Siquijor, and Tagbilaran. The trip takes about 4 hours.
